So my JD x324 engine will just spin and not start. It is 2 cylinders so I unplugged the wire that goes to the coil (Not the plug wire) on the left side and keep the right side coil plugged in. With this configuration it will start but the blades will not engage. Is this a pto issue? And how would I diagnose how to get it to run with both coils plugged in?

No it is a safety switch problem
Disconnect both of those small wires and see if the the engine dies when the blades are turned on
Check that you alternator is sending 14 V back to the battery
Undo both ends of that thin wire & check it with a multimeter
There are 2 diodes in the wire to prevent back feed from one coil interfearing with the oother coil
They commonly go bad
