I have almost finished re-working my old Briggs & Stratton, but there was one issue. The starting clutch would not go back on correctly. Any ideas? I have researched the issue, but nothing comes up.

Usual reason is the shaft getting bent or mushroomed over from pullers used to remove the flywheel.
There is SFA clearence between the shaft & the inside of the clutch so very little deformation will prevent the clutch from being fitted

Thanks, so I might as well throw out the engine now.

No you don't have to throw it. Check your threads and make sure there is no dings on them.

you might have to chase the the threads.

Check the strait unthreaded section with a steel rule file away any mushroomed over bits
