Starts and runs fine, but there is a clicking noise which is louder at low rpm, seems to get less noisy at higher rpm and disappears when brake pedal is applied, even slightly.

Well that tells you there is a problem with the transmission pulleys or belt.
A click, usually accompanied by some pulsating of the brake pedal is what happens when some thing gets stuck in a pulley or a lump breaks off a belt.
