Hello, just put flex forks on my bigdog alpha and it has raised the mower,which has raised the deck pitch, I am going to mow a few more times to let the forks settle, but if I need to Is adjusting the front locking nut the best way to lower the front of the deck,and is a 1/4 lower than the back the best pitch?

Front is lower then back by 1/4 is normally recommended.
I have heard on here the front of deck 1/4 higher is a better cut. It is called heeling the deck. I have not yet tried it but am going to.
Your manual does not include instructions on how to level deck so I can not give instructions on how to do it.
