So I got a John Deere 100 or 110 riding mower used and 1st gear is neutral 2nd is 1st gear , 3rd is 2nd,4th is 3rd, and 5th is 4th gear (but it's supposed to go up to 5th gear) AND neutral is reverse and you can not shift down to the actual reverse setting. How do I got about adjusting it so the gears and shifter are matched up so that neutral is neutral 1st is 1st and R IS reverse and so on? Any help is greatly appreciated!

We need the model & serial number to check before we can give you exact procedures
Most manual boxes do have an adjustment at the gear box.
Some boxes have splines so the shift arm could just be 1 tooth out
OR the DPO could have fitted the wrong shift arm and heaven only knows what else

If before serial number 250,000 the 110 only had a four speed transaxle per the service manual. Now the L110 did have a five speed but that is a different beast then what you asked about..

You can check to see if it is just a shift adjustment.

Your shifter lever is bent. Very easy to do. Carefully grab it below the fenderdeck so it doesnt try to shift gears (you dont want to damage your transmission) and tweak it the way it needs to go. Somebody bent it, most likely. The part, GY20089 is obsolete, so your only chance is to bend it back in the direction you need. I've done this numerous times over the years. Happens with the mower deck lift lever too.
