42 inch Craftsman ZTR began to run rough. Had to choke it to keep it running, then it picked up and ran fine for a while. Next day started and ran fine for a few minutes then same scenario except this time I could not keep it running with the choke.
1. Replaced the inline fuel filter. (No help)
2. Removed the carburetor, took the filter bowl off it was clean. (No help)
3. Replaced the fuel pump. (No help)
Any thoughts would be appreciated.

Crud in the fuel tank or a collapsed fuel line blocking off the fuel supply are the first 2 things that come to mind from what you have written
I use a remote fuel tank to verify this
IF you do not have some thing to use then pull off the fuel line from the pump & blow back up the line
The other thing that comes to mind is a vacuum lock caused by a blocked tank vent
The check for this is to loosen the filler cap a few turns then see if the problem goes away .

Thanks for the input, tried all of them except the auxiliary tank. I am getting copious gas through the gas line up to the carb. I re-gaped the coils (No help) I checked the gas solenoid, not stuck and working when the key is on. It will start but shuts down immediately. I think it is isolated to the carb.
